    Is there an option to control the toolbox (pdf24-Toolbox.exe) via command line with parameter?
    I need to add custom page numbers to files (I want the filename as page number) and fully automate it for a large amount of files.

    No, currently there is no such option.

    Figured. Used a workaround (attach an aditional site to the document that acts as a descriptive cover). Is command line functionality planed though?
